Actually, the first "modern" genocide at Balkans was on Bogumils. Serbian medieval king Stefan Nemanja, already Christian, was killed cca 30% of Bogumils, a 30% of them were baptized, 30% were banished to Bosnia.

Nothing special in the medieval era. Dualists were persecuted everywhere. Take the Albigensian Crusade against the Cathars in France, for instance. Wiped out nearly every last one of them in Languedoc.
