Three of the greatest albums of the past 15 years were released in 2009:
Miriodor - Avanti! Cheer-Accident - Fear Draws Misfortune Forgas Band Phenomena - L'Axe du Fou
All three released on Cuneiform Records, one of our local glories. Out of the original list, I'd choose The Underfall Yard, the only BBT album I consider worthy of all the accolades. Drew's second list is more to my taste, with the sublime GBS and Delirium's best album to date (their latest was a huge disappointment).

These two literally changed the way I think about music and reinvigorated my interest in music generally and 'difficult' music in particular. I adore both.

I know the Miriodor and Forgas Band Phenomena albums very well but not the Cheer-Accident. The former are just not enough of my 'cup of tea' to make my Top 20. (Remember: 2009 was a very good year for prog!)

That good eh? I better relocate my digital version and pay it a revisit. Its my favorite Maudlin-album no doubt but its always been all about Kayo Dot for me
Edit: found it on bandcamp instead and listening right now - glad I did. More of a chamber prog gem than I remembered.

OK - reveal here, didn't realize until a minute ago we were talking about 2009 only. OK, then it's got to be BBT Underfall Yard, ADRIAN BELEW's "e", or Crack the Skye by MASTODON. [Previous text of post: I can't vote for some reason ... but Big Big Train's Folklore is definitely growing on me. (It's my first, I was a BBT virgin until a couple of weeks ago! )
I am more a fan of classic prog than the newfangled stuff, generally. But here are some entries I would suggest for the prize of "Best of 'aughties" --
