Both are excellent albums, when both bands were at the best period of their creativity, but I'll vote for "Larks Tongues in Aspic" for very personal reasons.

This. Revolutionary album and my favorite by one of my favorite bands. Relayer is probably my third favorite Yes album.

The contrast between live and studio Crimson in this period has been painstakingly documented. Larks' Tongues in Aspic has some of Crimson's most memorable material, but it is presented in such a tamed, controlled environment that you cannot perceive the potential power these songs hold.
Relayer, by contrast, is the Yes record which captured the power of this band like no other. Other records have more amazing compositions, perhaps, but the playing on Relayer is tight, forceful, and authoritative.
If we had been comparing Relayer and the shows captured on The Great Deciever, Crimson would win in my evaluation. But between these two studio outings, I think that Relayer is by far more remarkable.

At first I thought "Where is the 'I like them both equally' option"? As I couldn't make my choice. But, after giving it a bit of a thought and time, I think I am going to leave my vote with Larks. Yes, Larks, definitely. Why? It's quite a masterpiece, while Relayer is "just" a very good work. But this, obviously, is only my personal opinion.

I really dig Relayer...but I love Larks. One of those exceedingly rare progressive rock albums. Not that that matters in terms of how much enjoyment I get out of the music...but some times it walks hand in hand with sheer quality and you get something like Larks and the universe opens up a small window in your brain closet.
