I could name a lot of Bands that I donīt get or like (e.g. Steven Wilson, King Crimson, Soft Machine, etc.), but lets rather mention albums I don't like which are considered masterpieces by bands I generally am found of.
 
Yes - Relayer
Spockīs Beard - Snow
Jethro Tull- Aqualung
Genesis - The lamb lies down
Dream Theater - The Astonishing (well some call it a masterpiece other call it a total failure)
Seven Steps to the green door - Fetish
Rush 2112 (it donīt dislike it totally, but there are at least 10 Rush albums I like much more)

Never cared for Snow either. it's a got a couple good songs but overall a huge disappointment after V, which is amazing.

2112 never clicked much with me either. I rarely listen to it anymore. That's sacrilege to most Rush fans. LOL

I've had exactly the same experience with IQ to tell you the truth. Occasionally they do something I find interesting or exciting, but it mostly just washes over me. Much prefer Arena and Marillion for my neo-prog fix.

Also, forgot to add that the supposed prog classic that I didn't vibe with would be Days of Future Passed by The Moody Blues. I adore the hit Nights in White Satin, I think that's an amazingly emotive and powerful song, but the rest of the album bored me half to sleep. Oh well.

At first listens I thought I found some interesting elements on The Astonishing that would make me like some songs... but now that I have heard it more times, I'm thinking I won't really find something to really like. I do believe this album should have been released as a Petrucci solo album with a bunch of guest vocalists... or as a complete opposite, I believe if Portnoy had been involved he might have helped to make it a much greater album.

Marillion's Brave is another one I don't really love. But I adore Marbles. Go figure.

And Rush. God, Rush. They have completely ridiculous stories for concept albums and their totoxipsuedo-intellectual Ayn Rand worshipping makes them a can't listen.

Every song on King Crimson, ITCOTCK, is wonderful to me - except: "Moonchild: The Illusion." The first part, "Moonchild: The Dream," is a marvelous Greg Lake ballad; the second Illusion part, however, is Fripp paying homage to John Cage (or something like that) - very difficult for me to ever get into. Other than that, the album is a stellar prog masterpiece...

Ah, the unloved "Moonchild"! I love the instrumental part of it. Each line of the lyrics is reflected in this part.

Relayer & Topographic Oceans. I like Ritual but that album as a whole didn't really work for me.
 Same with Relayer, it has moments put overall not my favorite.
