I cannot vote on this one. I really enjoy Miles music so much, and all are equally important and ejoyable to me.

If you combined the first disc of Pangaea and the second of Agharta it would be the best MD album, IMO.
But since that isn't the case. I'll vote for Magus.

No way can I pick a favorite; all three are equal to my ears. But I probably spin Dark Magus more than the other two...

Though I have several Miles studio things I have never heard those...time to change that.

Interesting poll. I once bought Dark Magus and Agharta, deciding against Pangaea in one test listen, so chances are I like that one least even though I don't quite remember it. Now I have a hard time deciding between the other two, because both have really inspired moments and some that don't capture me that much, and the only 3.20 rated two years earlier In Concert at Philharmonic Hall is not clearly worse either to my ears, featuring more of Miles' own playing to its advantage. Ultimately the highs of Agharta are the highest, and its lows not much lower than the lowest moments of Dark Magus, so I'll vote for Agharta. In any case, whenever I listen to these I think I should listen to them more because there's some feeling that they offer quite a bit more than I have discovered up to now.

Be warned! They are not easy listening by any means (not that I think this is what you want). I have some kind of love/hate relationship with them... I can enjoy them (or say most parts of them) big time, but they sure have bits that annoy me, and if I'm not in the right mood, it's all a thick sauce to me that I can't get into.
