Religion is all metaphor, very good subject for prog whether its anti or not. Definitely not worth arguing about. 
A band that comes to mind is Black Hole an Italian progressive doom metal band from the 80's who have a fantastic evil and atmospheric album call land of mystery. It has been re-issued on vinyl and is available at many metal distros.

Nahhhh ... religion is a topic to show how well we do not agree on anything at all ... and how we all do not even know what it means in the end! Me included!

Moshkito has a point, religion is also sometimes used as an excuse for an argument. But that is also good fodder for lyrics, how persuasive can you be as a lyricist?

I haven't read the whole thread, honestly, so I may be saying something already said.

Fabrizio De Andre' - La Buona Novella and its revisitation from PFM: AD 2010 is a perfect example of a concept album against the catholic clerical view of the passion and it contains a prayer to Mary that's full of poetry....
RPI is full of this kind of things, because Vatican is there but La Buona Novella is surely the best in terms of lyrics.

Nobody mentioned Camel's Never Let Go...also that is a form of religion.

Not in a song but on the album's sleeve "In the Beginning Man created God..." it's on Aqualung

As a huge Monty Python & Life of Brian devotee, I must vehimently disagree with you about the full frontal nudity in Life of Brian.  Seeing that skinny little tart Judith full frontal was not entirely a bad thing, but the full frontal of Brain was indeed a life-scaring moment for me and not one I would want another man to endure.

I love Rush, Tool, APC, Jethro Tull, Porcupine Tree/Steven Wilson, Opeth.

I can't tell but sometimes Genesis seems to take a few attacks, like One for the Vine (blindly following). I argue that even Supper's Ready can be either religious or anti-religious. Also, Firth of Fifth?
 
They're on the archives and I consider them progressive but it seems they don't get any attention here, perhaps for being more "indie" than progressive but Circa Survive have an album called On Letting Go about letting go of Religion I think. Great lyrics on that one atheist or not.

pretty much from sentence one. Although I guess one could debate whether that's an attack on religion or just a counterpoint to a commonly-believed criticism.

And that brings up a point that I just might be late to the party about, what necessarily constitutes a song to be anti-religious? Does it need to be a song specifically against religion in a to-the-letter definition, or can it also incorporate songs about not being religious and being thankful that they're not?

It's supposed to refer to how, every time somebody mentions Rush, people think he's referring to Rush Limbaugh.  Apparently Ed (the site owner) wanted to inform everyone that Rush was a band, not a talk show host.
