Think Floyd - Hope - Hope
Yes - Keys to Ascension 2 - Mind Drive
The Night Watch - Twilight - The Fisherman
IQ - Subterranea - Failsafe

Think Floyd's "Hope" track (IMO, the greatest Floyd-era Roger Waters song that he didn't write - and I prefer it to anything on The Final Cut, Amused to Death or The Division Bell/Momentary Lapse) can be heard here at PA: http://www.progarchives.com/mp3.asp?id=6018

Genesis - Calling all stations - The Dividing Line.
Dream Theater - Falling into Infinity - New Millenium.
Rhapsody - Legendary Tales - Legendary Tales.

I don't really have so much music I like from this year... at least not prog. Also, I'm not sure if the Rhapsody song would qualify, if the genre / subgenre is right, but as a matter of fact, it's my favourite song of the lot.

Wow!  Looking at it, this was an incredible year!  I could probably list at least ten great songs for this poll.  But I shall restrain myself.

Discipline. - Unfolded Like Staircase - Canto IV (Limbo)
Djam Karet - The Devouring - Lost, But Not Forgotten
Crucible - Tall Tales - An Imp's Tale

I could have picked any of the songs from ULS, but I had to choose one, so Canto IV is it.

Hmm, since someone else nominated Canto IV already (I hadn't read the thread, not wanting to be unduly influenced) I'll take this opportunity to pick another song.
Mogwai - Young Team - Mogwai Fear Satan
