The top and the most influential are two different things. I'll list those that I think are the most influential  but it's surprising just how many of them I don't really care that much for.

Dream Theater
Fates Warning
Queensryche
Symphony X
Opeth
Enslaved
Cynic
Death
Meshuggah
Animals as Leaders
Wolves in the Throne Room
Devin Townsend
Isis
Neurosis
Anathema

I lIke Zero Hour as well. They do offer a pretty decent sound.
Great bass player, especially on the album The Towers of The Avarice.

Riverside doesn't really click with me, but then again I haven't delved too far into their territory yet.

You should they are so awesome. Second Life Syndrome is phenomenal

The thing is I do have SLS, SONGS, and ADHD. I listened to SLS and it just kinda... it wasn't memorable. I'll have to give it a few more listens along with SONGS and ADHD.
I consider drone metal to be progressive...

From a historical perspective, you would not have prog metal without Black Sabbath and, later, Rush. (Even though there were some bands in between them). Queensryche was also seminal.

^True, but you wont find many people that consider Black Sabbath and Rush as prog metal though.

Just my favorites really, but:
Opeth*
Gojira
Devin Townsend/Strapping Young Lad*
Between the Buried and Me
Animals as Leaders*
Meshuggah*
Obscura
Blotted Science
TesseracT
Tool*
Myrath
Haken
Mastodon*

* = bands that are probably the most influential of the list.
Also want to add Reflux as an influential band, though I've only heard one or two songs of theirs. They were an influence on BTBAM and The Faceless among others if I'm not mistaken. (Especially since the Reflux bassist is in The Faceless)

EDIT: Death is important to mention too.

Riverside are the bestest ever!!

Not sure they really qualify as "prog metal" any more though...SONGS sure isn't.  They can wander far afield of the genre labels.

A recent discovery for me is Norwegian group In Vain. I only have their latest album Ænigma, but that is a very good album. Especially the last track Floating on the Murmuring Tide with some jazzy saxophone on it.

The most important progressive metal band is Riverside.

Although I would recommend Arena's Immortal album for metal fans, even if they are Neo-prog. Trust me.

Animals As Leaders
Tool
Alamaailman Vasarat (ok it's cello's, saxes & trombones but it sounds Metal to me)
Diablo Swing Orchestra

Traced In Air introduced me to metal listening for sure.
Crushed like a rose in the riverflow.
