Crimson released a great one that year which gets my vote. Although it is not even in the same league I actually like Train of Thought a lot.

TMV. It's the only album of theirs that I'd consider a masterpiece. I have no reservation giving it credit where credit is plainly due.

Oops.  Thanks for the correction.  It said 2003 in my iTunes library but you're right.
It also turns out that the OOIOO album wasn't released in the US until 2004 either.  It was released in Japan in 2003 though.  I'll still count it as an option.

But I'm going to vote for Kayo Dot anyway.

Seeing as I don't see the point in voting "other", I picked Choirs Of The Eye, my 6th favourite from the year. I've actually done a massive focus on 2003 in listening (over 400 albums heard), these are my top 10:

1. AFI - Sing The Sorrow
2. Muse - Absolution
3. Matthew Good - Avalanche
4. Anathema - A Natural Disaster
5. Green Carnation - A Blessing In Disguise
6. Kayo Dot - Choirs Of The Eye
7. Oceansize - Effloresce
8. Opeth - Damnation
9. Gary Hughes - Once And Future King Part 1
10. Arena - Contagion

Not all are prog, but (this may shock you) prog isn't the only good music on the planet.
