Looking for some strange apocalyptic folk. In the vein of Nature & Organisation, later Current 93, etc.

Something real evil, yet mostly acoustic instruments and still beautiful. I know this might stretch into Avant/Rio territory as some Univers Zero, Aranis falls under this. Though, I would prefer on the somber/melancholic side as opposed to wacky.

Comus may be to your liking if you don't already know about them.
 
Wovenhand doesn't exactly fit your description but if you like dark folk this might fit the bill.  Same goes for Bruce Lamont.
 
Long Live Death were a bit disjointed and really more in the Wyrd Folk vein, but you might find them appealing.  Spires That in the Sunset Rise are somewhat similar and I think the two groups had some connections.
 
That's about all I can think of.  Prog Folk is generally sort of the antithesis of evil so you probably will need to explore some of the other genres to find more of what you're looking for.  I'm the one who placed Current 93 in Prog Folk but am still not convinced that's where he really belongs.

That's a really good suggestion

Maybe some Fauns Fables, Rabbit Rabbit?

Nico is pretty dark, try The Marble Index or Chelsea Girl. 

You might try Biota as well.

That pretty much looks like the link to what you need.

Dead Can Dance cover this sort of ground as well.

I would give Espers a try.....don't know how apocalyptic they are but they have a strong melancholy streak in their music. They even cover a Blue Oyster Cult track and do a nice moody job of it.

They might not be quite as apocalyptic as you desire but they are very unique and close to what you may be looking for. For me nothing beats Comus - First Utterance

I think the first suggestion in this thread hit it on the nail. Comus is the epitome of evil folk music, they wrote the book on it.

But since then the thread has certainly gone to some interesting places, including suggestions that are well outside what's usually thought of as folk. In the same spirit I'm going to suggest Älgarnas Trädgård (Garden of the Elks) and their 1972 opus Framtiden Är Ett Svävande Skepp, Förankrat I Forntiden  (The future is a hovering ship, anchored in the past). Characterised here as psych / space rock, which is fair enough, there is also a massive helping of Swedish folk music stirred into the pot.

I wouldn't say the vibe here is exactly evil, but apocalyptic is not a stretch.  This is the sound of crazed pagan hippies enacting their mushroom ritual in the midnight forest, with lightshow provided by a neon UFO flypast.

Listening now on bandcamp, man that's great stuff.

If you like the Comus I'd certainly suggest Jan Dukes De Grey - Mice & Rats In The Attic, it has a similar vibe.

First Utterance was so brilliant even Comus hasn't come close to it but there is a subgenre called freak folk which is a small niche and one that i haven't explored so much but there is a band called Exuma which is Caribbean freak folk that is pretty cool. I'm hoping some Comus type stuff is in the vault from behind the Iron Curtain waiting to be exposed to the world.

American artist Giles Corey was suggested to the PA' Prog Folk genre by pianoman in March 2013 [the suggestion seems cleared but sadly this amazing prog-folk artist is not added to the PA' database to this day]

^Giles Corey is great. I suppose he might fit into Smurph's suggestions, but he strikes me as more akin to Grizzly Bear or Fleet Foxes, just with a depressive twist. It's also more personal than something like Current 93. But I thought about suggesting him, so I'm glad I'm not the only one.
