Upbeat? Wow, now we're in trouble. In my experience most of the really good bands in prog metal tend to go to the melancholic, dark, depressing side of things, very few in the other direction and none that I can think of that would fit what you want.

I'm going to suggest miRthkon, though their focus is definitely more on the wonky Zappa-esque jazz side of things rather than on the metal. Also, something of a wildcard but how about Ruins?

I've been listening to Leviathan for like 4 month and then I have to stop listening for Mastodon for a while, you know, to make a breake. But they are so fuc*ing popular and all my friends just can't get enough so for some 6 years there's Mastodon everywhere I go
I'd die not to hear that fu*king redheaded bum's voice for a day (and did I mention I consider them geniuses?)

Yeah, I rally like Animals As Leaders but I find Cloudkicker etremely boring
And I just hate Disneyish clean vocals in Periphery
Ephel Duath might be a good recommendadtion and although I've listened to them, it was so long ago that I don't actually remember the sound, but I remember that it was some kind of blackish polyrhythmical jazz metal
As for Cynic: I loke some songs on Traced in Air but all-in-all find the album to be very boring, and I haven't really heard the other one

Given that your pretty clued up on this kind of music, I'm going to have to dive into some of the more obscure bands I know of.
You might like Akphaezya, crazy French band in the UneXpect vein but not as technically brilliant. Circle Take the Square, Rolo Tomassi, Diablo Swing Orchestra, Ebony Lake, Hookah the Fuzz, In Lingua Mortua and Protest the Hero are about as much as I can think of that might offer something of what your looking for.
