Lake's vocals while in King Crimson are indisputably stunning. However, for Prog Metal, I have no clue.

Thanks so far for all the suggestions. I don't know what it is but I can't get enough of music that has chaotic instruments with a clear voice piercing right through it all. Any more?

If you want "pure" then be sure to hear The Moody Blues and of course the first two King Crimson albums and the most obvious one - Yes.  Richard Sinclair (Caravan, Hatfield and the North, Camel), Annie Haslam (Renaissance), Sonja Kristina (Curved Air), Grace Slick (Jefferson Airplane), and even Crosby, Stills, and Nash may be of interest to you...but if it's metal you're after, then the aforementioned Riverside, Indukti, Opeth, and Pain of Salvation should hit the spot.

I'm glad Geoff Tate finally got mentioned. I'd add Midnight from Crimson Glory (a little nasal, but then again so is LaBrie and you mentioned him), Roy Khan from Kamelot, and Buddy Lackey/Devon Graves from Psychotic Waltz and Dead Soul Tribe.

Also, neither prog nor metal, but Jeff Buckley is the purest singer ever. Even more so than Geoff Tate. Do yourself a favor and pick up the deluxe editions of Grace and Live at the Sin-é.

Jon Anderson is the master of clean, clear vocals, songs like "Soon oh soon" cannot be surpassed in clearness. Annie Haslam of Renaissance has a beautiful clear voice. These are the two that stand out with clear natural voices. Then you have Francesco DiGiacomo with a very clear, slightly operatic voice. The voice of Tarja Turunen of Nightwish is operatic, but also very clear (and I love operatic vocals).

I wasnt gonna mention Gilmour but i think he has more of a clear/pure voice then a few names mentioned.

D C Cooper from Amaran's Plight also sang on some Royal Hunt albums.  They have gone through a lot of singers but most of them have a James LaBrie vibe.
 
Have you heard James Labrie's work in other bands? solo, Mullmuzzler, Frameshift, Tim Donahue, Ayreon. 
 
At most prog-related, but my favorite metal voices are Bruce Dickinson, Rob Halford, and Ronnie James Dio.  But most certainly you are familiar with all of them.

Funny thing, I wouldn't even consider adding LaBrie to the clear/pure list when thinking of hevy prog bands. But I guess I see a clear voice differently than you. Which would then mean my advice isn't very useful. i'd go for the kinds of symphony X
