the "real" 6 in chronological order(based on when they became "big") starting from the 90's.
Dream Theater Tool Opeth Sigur Ros The Mars Volta Riverside
Just outside are Radiohead(who are by far the biggest, but generally are not considered "prog" by the vast majority of people. I would call them prog-related moreso than anything). Also outside is Porcupine Tree and Pain of Salvation as being close but not quite.

CYNIC is very innovative and popular for the Metalheads in the World. This Jazz Death Ambient Prog Metal is the original mix of Mahavishnu Orchestra (and Santana's "Caravanserai" album) with Death.

I absolutely agree with mccrank_yeahrig!
i.e.
I've been listening to prog (especially symphonic prog) since 1975, but I couldn't care less about prog metal.
Earlier this year, however, I discovered the Tangent, Wobbler and Anekdoten - and I was BLOWN AWAY!
The Mars Volta, of course, aren't bad either.
Plus, there's Kenso and Shinsekai, from Japan: first-rate symphonic bands, with a strong Canterbury influence.
(I don't dislike the Flower Kings or Spock's Beard, but their lead singers invariable get on my nerves...)

I think if were gonna go with a modern list of the most important bands in mondern prog it would have to be this
(in no order)
Tool
Porcupine Tree
The Marz Volta (although I hate them)
Dream Theater
The Flower Kings
Sigur Ros.
Those are the really big ones, IMO.

80's start
1. DT
2. Queensryche
3. Fates Warning
90's start
4. Opeth
5. Pain of Salvation
6. Tool
well other bands could be Shadow Gallery, Symphony X (not at top 6, although personal favourites)
I can't see Mars Volta with just two releases (ok, 3...) being in top 6
other big ones from neo prog could be IQ, Arena and Marillion
and of course Porcupine Tree and maybe Spock's Beard

Neil Peart always wanted to be Rush's drummer, so in 1973 he built a time machine (everybody knows he's the brainy one in Rush) and went into the early 90s to find out what future trends would be. Unfortunately for the sinister Canadian trio, Peart (who'd disguised himself as a janitor) had been witnessed using his time machine by four young people and a dog with an amusing speech impediment who travelled around in a psychedelic VW camper van, but they'd have got away with it if it wasn't for those darned kids!

IMHO,Anglagard is a New Symphonic band - maybe,the most talented of all New Symph bands,but not more innovative than PT or TMV

Sorry,I love these guys,but to call them innovative...Same goes to MARILLION - I bloody adore them,but...they're NOT innovative,unique or revolutionary sounding

PAATOS (has anyone mentioned them?)
ANEKDOTEN is close too,but they're TOO influenced by KC.RIVERSIDE is a Modern-Prog clones - they're sounding exactly like mix of all these bands,mainly OPETH,TOOL and PORCUPINE TREE,with touch of neo-prog.
Also I don't consider RADIOHEAD or MUSE to be prog at all

Definitely - plus bands like Hades, Mercyful Fate/King Diamond, Voivod, Mekong Delta, Sieges Even who all were very influential at that time. (and of course as already mentioned Fates Warning and Queensryche) DT were one of the earlier prog metal bands with a keyboarder equal to the rest but "inventors" of prog metal? No.

Of the modern prog genres, New Prog, Prog Metal, and Post Rock are
pretty well known. Neo-prog isn't really well-known, but the
Flower Kings deserve a spot on the Big 6.

Invented prog-metal? Some bands sometime in the 80's started playing the way prog sounded when it was hard n' heavy in the 70's. And did it in all their songs, all the time. That's not an invention, or innovative.

look. I think people are getting caught up witht his Innovation/Invention thing...
We aren't looking for the 'best' mondern bands. We're looking for the biggest and most important.
Look at the"Big 5" classic prog bands...
Pink Floyd
Jethro Tull
Genesis
Yes
King Crimson
Expecially JT and PF. I love those bands imensely, but its not like they did anything more innovative than DT. But no one questions their placement in that catagory.
Dream Theater, love 'em, hate 'em..it doesnt matter. They are extremly important to modern prog. They made the genre of Prog Metal what it is today, and brought many new fans ans bands into the Progressive world (myself included...)
I think it would be foolish not to include them.

not to be a ball buster, but the way you phrased that, it sounded like you were calling The Flower Kings a Neo-Prog band...
They really aren't. They are listed here under Symphonic Prog, and I think that is quite fitting.
But it doesn't really matter.

It's nice seeing bands like "Mr. Bungle" mentioned but aren't we forgetting that Mr. Bungle is no longer a band...?
Let's make sure the entries exist =)
The msot solid artists I've gotte nso far are:
Porcupine Tree, Opeth, The mars Volta, Dream Theater, Tool, Pain of Salvation, and some neo-prog...
Also let's keep in mind that my idea of modern is bands that began at the earliest in the late 80s but are still around today creating innovative, progressive music.

I definitely agree with your list
but Fates Warning and Queensryche were before Watchtower, so how can Watchtower have invented prog-metal before them?
and also, Queensryche's Warning and Rage for order and Fates Warning early albums are not just traditional, prog is there
