Hmm, haven't purchased many albums from 2009 but of the ones I have it goes:
 
1. Insurgentes by Steven Wilson
2. Amor Vincit Omnia by Pure Reason Revolution
3. Wavering Radiant by Isis
4. Merriweather and Post Pavillion by Animal Collective
5. Black Clouds and Silver Linings by Dream Theater
6. Blood by OSI
 
And I think that's all I've got!  Not sure if Blood is from 09' but nonetheless I was disappointed with it!

No particular order but three stand out for me:
 
IQ - Frequency
Pendragon - Concerto Maximo
The Wishing Tree - Ostara
 
And when Knight Area release Realm of Shadows, that too will be added, I've heard the samples...

Right now it's between Insurgents and Hazards of Love. I gotta go with Hazards of Love. I completely forgot Insurgents came out in 2009 cause I got the digital download last year.

i think i need to add Isis's wavering radient and the decemberists to my list. two very very good albums.

So far, my No. 1 2009 album remains KOTEBEL's "Ouroboros", a very special treat that refurbishes and augments the scope of symphonic prog, a genre that doesn't seem so trite after listening to such a great album.
 
Other albums more experimental-orientated such as the ones bu maudlin olf the Well and Upsilon Acrux have impressed me as well, but KOTEBEL is still my prog pinnacle of choice for 2009.
