Fragile for me. I like Relayer, but Fragile was one of the albums which introduced me to Yes and it contains some absolutely stellar material, so it wins this one hands down, in my opinion.

 Wow......I never really thought of "Relayer" as a "great" Yes album. I like alot of it just fine, but how can I compare it to"Fragile"? I know alot of "Fragile" sounds just a tad dated, but the songs! "Roundabout", "South Side of the Sky", "Long Distance Runaround", "Heart of the Sunrise".......I cannot compare these!

IS this a joke? I can't stand Relayer, really, but I like me some Fragile. I like me some Fragile more so than Close to the Edge.

Relayer.  It has "The Gates of Delirium," the best Yes song by miles.  Also, Fragile had too much filler on it.

Relayer is my favorite Yes album.  Fragile is in my top three favorite Yes albums.  There is something about Moraz's synth work on Relayer that just does it for me.

Fragile is a more pleasant and enjoyable album for me allthrough.
 
Relayer has 3 beasts which all are of high quality, but with the exception of To Be Over, the other two have certain flaws which makes it a less pleasant listen throughout, despite it's very high quality.
 
I'll go for Fragile.

My favourite YES period is consisting of CTTE, TFTO and Relayer, so that should answer the question. Actually, I like The Yes Album considerably more than Fragile.
