My Favourite Prog Intro is the beginning of Watcher of the Skies by Genesis. Just the atmoshpere Tony Banks creates with his Mark II Mellotron......Words cannot Describe.

Porroh Man by Big Country.  This is simply magnificent and the track meets all the criteria for prog rock.  However Big country are not generally a prog band so I wouldn't argue for them to be included on PA.

From bands who are included in Prog Archives I would nominate Let There Be More Light which opens A Saucerful of Secrets.

Larks' Tongues springs to mind as a fantastically cool intro. It is quiet and playful but there's something dark about it, then it just launches into the main theme like some explosion!

Also, the chanting from RSoG. No other intro would be sufficient for such an album as Tales from Topographic Oceans.

Frank Zappa - Bogus Pomp (only in the Orchestral Favorites version). Also, the beginning of the Ahead of their Time album, because that's the same thing.

...Okay, I suppose both aren't quite "prog songs". Genesis probably make my favorite intros. "Watcher of the Skies" was already mentioned, but I think "Dance on a Volcano" is even stronger. Also "Musical Box", "Fountain of Salmacis" and "Dancing with the Moonlit Knight". Soft Machine's Third has an excellent opening on all three instrumental tracks, but "Out-Bloody-Rageous" has the best one. "Meeting of the Spirits" by Mahavishnu Orchestra is pretty intense. I originally didn't want to mention "A Passion Play", but when I listened to the beginning again, I immediately wanted to listen to the whole thing again. And pretty much every Yes song ever, but especially "The Gates of Delirium".

Or maybe I'm all wrong and it's "Bike".

My favourite intro of all times is from God's Children, a song by a Dutch band that can noy be found in PA. Not yet anyway;  I am about to suggest them for Eclectic or Crossover one of these days.

The acoustic intro to "Crazy On You" (not prog, I know, but still exquisite)
 
The acoustic intro to "Baker St. Muse" (complete with Ian Anderson swearing after take #1)
 
The acoustic intro to "My God" as well
 
What the heck, the piano intro to "Locomotive Breath" also
 
The acoustic intro to "Blood on the Rooftops"
 
The synth intro to "In the Light" (again, not prog, but oh well)
 
The Pipe organ blast at the beginning of "The Three Fates"
 
The phased bells at the start of "Bridge of Sighs"

It's got to be the intro to Watercolour Days by Clouds, as the forum review says, turn the volume right up before the piece starts to get the full effect of dazzling cacophony. A slice of the best Prog from an essentially proto-prog band. If you're a prog purist, turn it off after the intro, or you'll find a song of Beatleish quality and that wouldn't do, would it?

The 2nd.....and I still get goosebumps.

The intro to Carmen's "Viva Mi Sevilla" from "Dancing on a Cold Wind.

The amazing thing is this and theabove both feature the incredible bass of the late John Glascock.

Speaking of mellotrons, I'd nominate "Epitaph" from ITCOTCK.  The build-up of mellotrons & percussion is drop-dead amazing, and this was one of the very first prog compositions!  No wonder all of KC's competition were terrified to appear on the bill with them!!  

The mellotron intro to Strawb's "Hero & Heroinne" is very energetic!  Also, the Strawb's much-under-appreciated John Hawken blows my mind with harpsichord in the title song of "Ghosts"

I'd have to give it to a fairly unknown band metal-o-phone. It sounds like a metal mountain about to throw up (btw they're not  a metal band more in the avant-jazz thing). Lark's tongue part I is probably just as good. The percussion in it? That whole piece or song or carrot is more or less perfect. Also Zappa's Big Swifty opener is really epic. And Cardiacs' Big Ship and Interlude, which leads up to dive, that's just beyond masterful.

Speaking of mellotrons, I'd nominate "Epitaph" from ITCOTCK.  The build-up of mellotrons & percussion is drop-dead amazing, and this was one of the very first prog compositions!  No wonder all of KC's competition were terrified to appear on the bill with them!!  

The mellotron intro to Strawb's "Hero & Heroinne" is very energetic!  Also, the Strawb's much-under-appreciated John Hawken blows my mind with harpsichord in the title song of "Ghosts" 
 
Ange's very different song that could be said to copy Genesis but I think they were done at almost the same time on the album "Le Cemetiere des Harlequins" ... would be just as good, and I think better than Genesis'.
 
On Strawbs' album "Deadlines" the last song is about Castaneda and it is a massive keyboard thing ... absolutely massive and very pretty!
 
Intros I like:
 
Golden Earring - The opening of the album "Switch" is excellent, and leads into the first song really well.
 
Nektar - Recycled - Awesome opening and the album never gives up ... at least through half the side 2. Courtesy of Larry Fast, I'm sure!
 
Tangerine Dream - Turn of the Tides -- Awesome opening with Mussorgsky and sound effects that go really nice into the next piece. We need more "movies" like that instead of lyrics and singers!
 
And the best of them all? ... in a bootleg by Led Zeppelin ... when Robert says ... "Nice to be back" and the bass thunders and the band doesn't let up for 2 hours ... this is on the series of 3 boots around Bonzo's Birthday Party in Los Angeles. Probably one of the finest series of boots ever by any band, that most of us will never hear or have a chance to appreciate .... got that Jimi?  The energy was amazing and insane! And there is almost no one in this world that could not appreciate that kind of energy and quality in concert, no matter what kind of music it is!

Shine On You Crazy Diamond, Part I does a great job at putting you in the mood to listen to the rest of the album, and for that reason, it's my favourite intro.

The bass note which introduces the band on Atom Heart Mother after the initial brass and the motor crash.

Not properly an intro, but the "ooh" male voices (I think a Korg) which introduce Bryan Josh's guitar on the instrumental part of The Gap Is Too Wide

I generally don't find Genesis to be too enjoyable, but that intro is incredible. The way it builds and swells is masterful.

All mentioned are great intros.  Of course, "The Revealing Science of God", "Shine On You Crazy Diamond", "Behind The Lines", "Firth of Fifth", and let's not forget the intro to "Mama".  Also, Anthony Phillips' "Scottish Suite" is way up there.  And might as well include the Overture to Scenes From a Memory, but the solos, too, not just the opening power chords.
