The first song that jumped into my head was ELP's From The Beginning, so that's the one, absolutely amazing!

I can't really decide because most of the progressive music I listen to is acoustic. I guess I'd have to say that any of the solo classical guitar compositions by Steve Hackett would be my favorites.

I've actually been on a search for more acoustic prog to suit this moody autumn weather, but to little avail.

I agree with Tull, but I prefer "Reasons for Waiting", "Life is a Long Song" or "The Witches Promise".

Of Course Mood for a Day and Horizons came to mind first but Le Clochard off Moving Waves may not be as technically amazing but it sure is beautiful.

Agree with all the love for Tull.  Also a fan of acoustic Floyd-- not just Wish You Were Here, but a lot of the acoustic sections in longer songs too.

If I had to choose, though, I'd go with Opeth's Harvest.  I think I like the way acoustic guitar works with their sound more than I like their real metal parts.
