I'm gonna take a different approach on the word great here, this are all my favorites for thier unique style and innovation in no particular order.
 
1. Robert Fripp

Holdsworth, Hackett, Zappa, Fripp, Howe and Stolt.  Choose your order, but you can't go wrong with any of these.

The guitarist from Too Late The Hero the guitarist from The Black Dahlia Murder and Joe Satriani are good too but I wouldnt rank them.

Perhaps he's not in the same 'technical virtuoso' league as the other four but I think Wilson is representative of a modern school of younger guitarists who strip away much of the 'Gee wizz' excesses in their playing. (which I find refreshing) The tone, texture and mood he evokes by his inspired choice of sounds and phrasing is just as important as the notes he plays. There's also the feint echo of Wilson's formative influences in his sound palette e.g. The Cure, Banshees, Pixies, NIN etc which cannot be discerned in the other four and I guess this may lead some to consider him unworthy of a pure bred Prog rosette?

I agree with the general line of thought here but for these reasons, I find Johnny Greenwood more original and fresh.
