It goes without saying that Pink Floyd: Live at Pompeii is easily within the top 10 prog docs ever filmed. Enjoyed the hell out of that Rush documentary a few years back also.

Not prog, but an excellent documentary about one of the most overlooked and misunderstood of composers. Recommended!

Maybe he's proto-Prog or full on Prog, but the DVD West Coast Seattle Boy is a great documentary about Jimi Hendrix's life as told by his own letters and interviews as narrated by Bootsy Collins. Told in a timeline style.
Well worth a purchase or stream!
