I love both bands, but neither are particular favourite albums - I love live versions of "Kohntarkosz" (though I've been a major Magma fanboy, I'm actually listening to Van der Graaf Generator much more than Magma these days). That said, between these two albums, I choose Kohntarkosz.

I prefer Godbluff to Köhntarkösz but generally speaking I prefer Magma.

Although it seems obvious that I'd pick Godbluff (my fave VdGG album, and a rock [not just progressive rock] masterpiece), I absolutely love Kohntarkosz. Magma at their best, much darker than most of their already-dark albums.
You mentioned that the two albums were apples and oranges... yes and no. Godbluff's tunes build riff upon riff, section upon section, whereas Kohntarkosz utilizes the same riff(s) over and over, building into a menacing soundscape. But, as far as raw power and fiery drive, the two albums are not far apart.
I certainly listen to Godbluff more, but out of respect... no vote!

wow, tough choice. Pawn Hearts might crush all Magma albums but Godbluff is just a 'regular' masterpiece for me. I'll go with Köhntarkösz

Godbluff, even though I prefer the previous three more. I find Kohntarkosz to be rather uninteresting as a whole, which is funny because I like Magmas work quite a bit.

Godbluff one of the best Vdgg albums and one of the best prog albums, but magma is good too.

Very easy for me: an album by one of my all time favourites (VDGG) against an album of a band that is not my cup of tea at all.
