How about this?

Mike Patton - scat vocals, opera vocals, backing/leading vocals
Floor Janson - screaming, chanting, backing/leading vocals
Adam "Doseone" Drucker - experimental rapping

Fred Frith - improvised guitar, avant-guitar
Christian Vander - drumming

Occasional guests:
Jordan Rudess - keyboards/synth for soloing, only
Santana - lead guitar for soloing only

Now, that would be one awesome band!

With this threads this is the very line-up I always want to put up first. No other band has had such a perfect line-up in which I really love every musician in their instrument as the best, or a strong contender for the best. Not even Yes themselves with any other of their line-ups.

I am thinking of a psychedelic fusion band with electronic and KATJING bits added to the mix:

Bennie Maupin - bass clarinet, flute, assorted wind instruments
Holger Czukay - bass, tape effects
Giulio Cappiozzo - drums
Jamie Muir - balloons
Klaus Schulze - synths, organs, percussion
Adrian Belew - guitars

My perfect line up? Anderson, Bruford, Wakeman, Howe. :) You can add Squire too to make it the Fragile/CTTE line up. Runner up would be the SEBTP line up.

Another one, I came up with this one trying to think of artists that could match Yes in their prime days, and whom I would like to be the ones coming into the band to replace the ones that may not be up to continue. Mostly, I thought when Yes were replacing vocalist and keyboard player, the Iamthemorning guys should have been great to do the job (even if Gleb mostly plays piano and not much other keyboards). So:

- Vocals: Marjana Semkina.
- Piano / Keyboards: Gleb Kolyadin.
- Guitars: Colin Tench.
- Bass: Nick Beggs.
- Drums: I don't know, I guess Gavin Harrison.

And the thing is, even after thinking of such a great line-up, I read something about Gleb working on a solo album, with just about this very line-up, minus Marjana, for it would be an instrumental album (and otherwise it might just as well have been another Iamthemorning album), plus Jordan Rudess (I guess for more keyboards besides the piano, and whom I also thought would be a great fit for Yes).

I came up with two: I limited it to one member per band:

   Steve Wilson  - Gtr/ Vocals
David Gilmore  - Gtr / Vocals
   Carl Palmer - Drums
   Geddy Lee - Bass
   Rick Wakeman -  key boards

Or

   Peter Gabriel - Vocals
   Robert Fripp - Gtr
   Chris Squire - Bass
   Mike Portnoy - Drums
   Keith Emerson - Keyboards

Ahh this thread. Always nice to dream away and think of the impossible.
Let's see, it's Thursday...hhmm alright then:

Franco Battiato - vocals, VCS3
Igor Wakhevitch - organs
Pierre Moerlen - drums
Bernard Paganotti - bass
Manuel Göttsching - guitars, synths

If you're going to have Igor and Franco in the same band you have to have an epic synth duel. Preferably with Pierre bashing hell out of his vibraphone at the same time Cool

Pierre is of course welcomed to provide anything bashable to the proceedings.

I was just remembering one little song, not very well known I guess (and not prog at all), but it's got a wonderful line-up:
- Rod Stewart on vocals.
- David Gilmour on guitars.
- John Paul Jones on keyboards.

The song they did is "In a Broken Dream"... and what an emotional performance it is. Perhaps not the longest and proggiest guitar solos from Gilmour, but they are powerful and fit Stewart's vocals perfectly. Now, an album with this line-up would have been wonderful.

Guitar: Gerd-Otto Kühn a.k.a. Lupo
Fretless bass: Doug Lunn

And the music would be light atmospheric jazz-prog.

I had already posted something very similar to this line-up on this thread, but wasn't really convinced with the keyboard player, and I just thought about the right one for it:

- David Gilmour - Guitars and vocals.
- Steven Wilson - Guitars, vocals, and keyboards.
- Kevin Moore - Keyboards.
- Mariuz Duda - Bass and vocals.
- Chris Maitland - Drums.
- And I guess we could add Theo Travis on Sax and winds (or else, Dick Parry himself).

I think such a line-up could actually reach the heights Pink Floyd themselves reached in their prime... or at least get very close.
