Wow, the first 3 intries are genesis! haha. Surprising actually, albeit they do have some great intros.

Mine goes to Agalloch - "Limbs"... it just doesnt get better.

honorable mention: Marillion - "Ocean Cloud" the seagulls and guitar, it's all so moving ;)

edit- Just a question, is there a time limit on these 'intros', becuase I know songs which could be considered to have intros upwards of 3-4 minutes...

Watercolour Days by Clouds; turn the volume full up before it starts to get the whole effect.

Watcher of the Skies is a good call.  The Mellotron intro followed by the slow rhythmic buildup is one of the greatest things Genesis ever did.

Another one that comes to mind is the first 5 minutes or so of Rush's "Cygnus X-1".  I love those riffs I love those riffs.  In fact, I usually just go back to the beginning once the vocals come in halfway through the song.

Intro?  Well, I just one include all songs that are first on the track, but ones that actually feel like an intro.  I suppose Olives and ZTO are pretty sweet...

Prelude by the Decemberists sets up the entire album with eerie hammond organ.

Others:passion play, watcher of the skies, money, the runaway.
