I found it surprisingly tough to come up with five great double albums, but these would certainly merit inclusion on my desert island list:
Led Zeppelin - Physical Graffiti: Not just a double, but also my fave Zep album overall. So much BANG for your buck on there! First one I thought of.
Who - Quadrophenia: This last truly great album from my fave R&R outfit saw me into my teenage years. A must on my list.
Genesis - The Lamb Lies Down on Broadway: Of course! Though perhaps not my favourite, it's great, and I'll need some of my top prog band for my exile.
Wilco - Being There: These guys are perhaps my favourite American group today, in any category, and this one is very solid and varied, even if not my overall fave. More people should check them out -- try "A Ghost is Born" and "Summer Teeth," please!
Beatles - White Album: May as well bring some of the most important band ever, and there's lots of essential stuff on here!
Other than live albums & compilations, I can't think of a sixth "must have" double.
Nice variation on the old concept, BTW chessman!

<<Testimony>>
D'oh!!! I totally forgot Testimony. It's got to be in mine and up around 2 or 3. Probably two.

No live or compilations albums? That knocks out a pile of classic releases. In fact, Zappa, Magma and King Crimson put out most of their best work on live albums. Oh well ...
Prog:
- Soft Machine - Third (portions recorded live - is that allowed?)
- Captain Beefheart - Trout Mask Replica (live in the studio. Hmmmm)
- Can - Tago Mago
- Magma - Magma (aka Kobaia)
- Tangerine Dream - Zeit
Non-prog:
- The Beatles - White Album
- Led Zeppelin - Physical Graffitti
- The Who - Tommy
- Miles Davis - Bitches Brew
- Bob Dylan - Blonde on Blonde
Essential live doubles:
- Magma - Live/Hhai
- King Crimson - The Night Watch
- Henry Cow - Concerts
- Zappa - Roxy & Elsewhere
- Fred Frith - Keep the Dog
- Space Ritual - Hawkwind
- Playing The Fool - Gentle Giant
- Bursting Out - Jethro Tull (or A Little Light Music)
- Genesis - Seconds Out
- Gong - Live etc

You've stumped me a bit by not allowing live albums. Otherwise Seconds Out and Paris would be in there.
The Lamb is a possibility, as is Quadraphenia and Goodbye Yellow Brick Road. The Wall is a must. I suppose the White Album would be in there as well.

I don't want to include albums I don't enjoy too much, therefore there are no The Lamb.. by Genesis, no Tales from Topographic Oceans by Yes, no The White Album by The Beatles, no Physical Graffiti by Led Zeppelin there.
Actually, I can name only two double studio albums, namely: Present by Van der Graaf Generator and The Wall by Pink Floyd.
Also, if you want to count Third by Soft Machine as a double album (I have it at one single disc), then it can be included as well as The Fall of the House of Usher by Peter Hammill (once again, I have it at one disc, but it can be divided into two vinyls (I think)).
And, maybe, The Nightcap by Jethro Tull...
