I was listening to Shades of Deep Purple this morning and thought that they did a good cover of Help!  This made me want to do a poll of Prog (ish) artists covering songs from The Beatles.  Vote for your 3 favorite and feel free to list your favorite prog artist covers of the Beatles..as I am sure that there are hundreds more that I didn't consider.  The video includes 11 of the 12 songs listed.  The Prog Collective's cover of Penny Lane doesn't appear to be available on YouTube.

Another great Zappa cover would be the medley from his final tour in '88. It's three different songs by the Liverpool lads with lyrics replaced with those satirizing religious fundamentalist presidential candidates in the 1988 US election. At the time, Jimmy Swaggart was caught with a prostitute. This happened while they were on the road, and the band deftly came up with a medley to make fun of the whole affair. This could previously only be heard on bootlegs until the recent release of a live box-set of Frank's last US show from that tour (his last in the country, period).

True, that is a great version.
I voted for Holdsworth's awesome take on "Norwegian Wood". I like that Yes song too even though it's not really that different from the original.

Correct, thanks Paul. I assume the video is not available in various countries. This is the very wonderful Lone Star whose first 2 albums are absolute classics. 
As an aside, this might be the only cover of a Beatles song where the artist made up their own verse - unless anyone knows different.
