Korn's cover of Another Brick In The Wall is a very decent song.
Disturbed's cover of Land Of Confusion is miles better than the original
Type O Negative's cover of Day Tripper I like better than the original(Unlike the first two, I'm a fan of TON)

Iron Maiden has done an EXCELLENT cover of Jethro Tull's Cross-Eyed Mary. Iron Maiden is my favorite band anyway, but I really like their version of Cross-Eyed Mary. They have also done a pretty lame cover of Hocus Pocus. Musically it's good, but the "singing" sucks.
And Ozzy Osbourne's Schizoid Man cover is probably the worst I've ever heard! They didn't even do the jazz-section, and the vocals sound so horrible.

Saxon's The Court of the Crimson King is a great cover, but you'll still miss the flute (in the part: "the purple piper plays his tune"). It's also a bit shorter than the original song.

And how about Voivod's Astronomy Domine? Great!

I remember in the early 90's I think right? that they did a excellent vesion of Astronomy Domine.So because of that I aways wanted to check this band out so maybe 3 years a go I recenctly saw the video again and I went to find out to see if this band did a floyd tribute album and to check their out. maybe bacause I have never been since the early days of metal a big metal fan I found this band a terrible one. Their music too trashy and incoherence. Not my cup of tee and taste. however they succefully did a awesome version of Astronomy.

The Scissor Sisters cover of "Comfortably Numb" is horrible. Why you would take out the best part of the song (the actual music) and replace it with generic dance filler is beyond me.

Saxon's cover of "The Court of the Crimson King" is quite good, although it doesn't have the false ending!

Guitar maestro Gary Lucas has done a number of prog covers, Astronomy Domine, two very different arrangements of Zappa's King Kong (recorded as King Strong and Guerillas in The Midst), Kraftwerks Autobahn for live solo guitar and effects. Jeff Buckley has an intriguing version of Genesis's Back in NYC on My Girlfriend The Drunk. King Crimson seem to be the most heavily covered: by  April Wine, Glueleg etc. etc. Paul Gilbert has done a few.

Wycliffe Jean did Wish You Were Here rather badly as I recall.
 
In The Woods... covers of Let There Be More Light (floyd) and Epitath (crimson) from Three Times Seven on a Pilgrimage are excellent.
 
Kittie krapped on Floyd's Run Like Hell (on Oracle)
 
Conversely, Fuzzbox's version of Bohemien Rapsody was quite fun
 
Pantera's cover of Black Sabath's Planet Caravan is a straight prog cover by Thrash Metal band of a prog song by a Heavy Rock (proto-Doom) band, most strange.
 
and VoiVod's version of Astronomy Domine is a bit special, even if they get the words wrong (how hard could it have been - there aren't that many!), but as has already pointed out VoiVod are prog anyway.
 
and on the flip side - Threshold's cover of Super Massive Blackhole.

The Balanescu Quartet do a string quartet version of Kraftwerk's Autobahn, it works really well.
