There is no best and that is Allan Holdsworth.

The other best that don't exist are Wayne Krantz and Joe Morris.

I'm looking...I see a guitar...and someone's middle finger? Hey, you got ripped off. Someone sold you a guitar with a big chunk missing in the body! Is that to hang it back on the wall when you're done?

As already mentioned there is no single best guitarist, but many brilliant guitarists.
Some that I like are:
 - Steve Howe
 - Steve Hackett
 - Jimi Page
 - Jimi Hendrix
 - Ritchie Blackmore
 - Steve Vai
 - Al di Meola
 - Jan Akkerman
